Use Orain from Claude

The AI workbench for spatial multi-omics, as a Claude connector.

Add Orain to Claude as a connector and Claude can open your slides, bring public cohorts into your workspace, run Orain's pipelines and hand you links to the results. From any Claude conversation, including Claude for science work.

Add it in four steps

  1. Open Claude's connector settings
    In claude.ai or the Claude desktop app, go to Settings → Connectors and choose “Add custom connector”. On a Team or Enterprise plan an owner adds it once under Admin settings → Connectors, then each person connects.
  2. Paste the Orain URL
    Name it “Orain” and paste the URL above. Leave the advanced OAuth fields empty · Orain registers Claude automatically.
  3. Sign in with your Orain account
    Claude opens the Orain sign-in page. Use the same login you use for the Orain app. Claude never sees your password; it receives a token you can revoke by disconnecting.
  4. Turn it on in a conversation
    In a chat, open the tools menu and enable Orain. Then ask a tissue question · Claude calls Orain when the task involves slides, multiplex imaging, spatial omics or a cohort.

What Claude can do with it

  • Whole-slide images (H&E, IHC; .svs, .ndpi, .mrxs, .tiff, .czi, OME-TIFF): interactive viewer, nuclei segmentation, tissue morphometry, patch embeddings.
  • Cohort discovery: spatial phenotype signatures that separate two patient groups, including open-access TCGA/CPTAC slides pulled straight from NCI GDC.
  • Multiplex imaging and spatial transcriptomics: upload into a project from Claude, continue cell-level analysis in the Orain app.
  • Every result comes back with a link that opens it on the slide in Orain.

  • “Open slide TCGA-05-4403 in my Orain workspace and give me the viewer link.”
  • “Download 20 open-access TCGA-LUAD H&E slides, 10 KRAS-mutant and 10 STK11-mutant, into a new Orain project.”
  • “Embed those slides and find spatial tissue patterns that separate KRAS from STK11. Tell me when it's done.”
  • “Outline every nucleus on this H&E slide and report density per field.”
  • “What results do I have in my “Lung fibrosis” project? Send me a no-login link for a collaborator.”

Good to know

Claude acts as you: it sees the projects you can see and nothing else, and pipelines it starts draw on your workspace's compute credit exactly as they would in the app. If a run is refused for credit, Claude says so and links you to Plan & Billing. Reading, listing and viewing never cost credit.

You need an Orain account first, and you need to have opened the Orain app once so your workspace exists. Create one here, or email us. To disconnect, remove Orain under Settings → Connectors in Claude.
